Expression Atlas logo
Subcategories: EMBL

The Expression Atlas provides information on gene expression patterns under different biological conditions such as a gene knock out, a plant treated with a compound, or in a particular organism part or cell. It includes both microarray and RNA-seq data. The data is re-analysed in-house to detect interesting expression patterns under the conditions of the original experiment. There are two components to the Expression Atlas, the Baseline Atlas and the Differential Atlas. The Baseline Atlas displays information about which gene products are present (and at what abundance) in normal conditions (e.g. tissue, cell type). The Differential Atlas allows users to identify genes that are up- or down-regulated in a wide variety of different experimental conditions such as yeast mutants, cadmium treated plants, cystic fibrosis or the effect on gene expression of mind-body practice. Registration not required.

EDGE bioinformatics logo
Empowering the Development of Genomics Expertise

EDGE bioinformatics is intended to help truly democratize the use of Next Generation Sequencing for exploring genomes and metagenomes. Given that bioinformatic analysis is now the rate limiting factor in genomics, we developed EDGE bioinformatics with a user-friendly interface that allows scientists to perform a number of tailored analyses using many cutting-edge tools. Users can explore those and other data sets using a free demo hosted on the LANL server. Researchers who wish to analyse their own sequences must install the software on their own systems (see JM Perkel, Nature 543:137, 2017) Registration required.

KEGG Drug logo
Category: Drugs search

KEGG DRUG is a unified drug information resource that contains chemical structures and/or chemical components of all prescription and OTC drugs in Japan, most prescription drugs in the USA, and many prescription drugs in Europe. Thus, all the marketed drugs in Japan are fully represented in KEGG DRUG and linked to the package insert information (labels information). These include crude drugs and TCM (Tradictional Chinese Medicine) drugs, which are very popular in Japan and some of which are specified in the Japanese Pharmacopoeia. Each KEGG DRUG entry is identified by the D number distinguishing the chemical structure of chemicals or the chemical component of mixtures and crude drugs. It is associated with generic names and trade names, as well as efficacy as part of the BRITE functional hierarchies (ontologies), target information as a context of KEGG pathways, and information about the history of drug development represented as a KEGG DRUG structure map. Registration not required.

Exomiser logo
Subcategories: Sanger

The Exomiser is a Java applicationthat that finds potential disease-causing variants from whole-exome or whole-genome sequencing data. It is an opensource Java software package that can be downloaded and run on a single desktop computer. It filters and prioritizes candidate genes and variants from whole-exome or wholegenome sequencing data, with a special focus on phenotypic data. Users enter a patient’s clinical features and exome into the program, and Exomiser generates a scored list of candidate variants based on how frequently a variant occurs in the broader population; the type of mutation and how disruptive it may be; and potentially related genes, which may be implicated in a particular disease or clinical feature.(Smedley et al., Nature Protocols 10:2004, 2015).
