cBio Cancer Genomics Portal logo
Category: Cancer research

The cBio Cancer Genomics Portal provides visualization and analysis for working with data from TCGA and other data sets and provides download of large-scale cancer genomics data sets. You can query this user-friendly portals maintained by the Computational Biology Center at Memorial Sloan-Kettering Cancer Center by entering the name of one or more genes. The output is a list of cancer studies of different tumor types; click on a study, and then on View Cancer Study Details, to call up a graphic—referred to as an “oncoprint”—that represents the frequency of genomic alterations. Registration not required.

FANTOM logo
Category: Gene expression

FANTOM is a large international consortium led by Japanese RIKEN that releases the first comprehensive map of gene activity across the human body. FANTOM5 has been mapping which genes are active in virtually all cell types across the human body, and the regions which determine where the genes are read from the genome. An associated data processing and visualization web system, Zenbu, enables researchers to quickly and easily integrate, visualize and compare large amounts of genomic information resulting from large-scale, next-generation sequencing experiments. Registration not required.

protocols for 2D and 3D quantification in microscopic images
Subcategories: Image analysis

Microscopy-based imaging is booming and the need for tools to retrieve quantitative data from images is urgent. This book provides simple but reliable tools to generate valid quantitative gene expression data, at the mRNA, protein and activity level, from microscopic images in relation to structures in cells, tissues and organs in 2D and 3D. Volumes, areas, lengths and numbers of cells and tissues can be calculated and related to these gene expression data while preserving the 2D and 3D morphology. Image cytometry thus provides a comprehensive toolkit to study molecular processes and structural changes at the level of cells and tissues. Registration not required.

Irritable bowel syndrome (IBS)
Category: Other topics

Irritable bowel syndrome (IBS) is the most common disorder of the gastrointestinal tract, with up to 15% of the general population affected, primarily women. The etiology is unknown, there is no cure, and treatment can only be aimed at relieving symptoms that reduce people's quality of life. The bellygenes initiative stems from the need we recognized to compile scattered information into a unified source that could serve as reference for future genetic studies in IBS. Ideally, it will also serve as a good primer to stimulate further discussion and collaboration between researchers, clinicians, funding bodies, and everyone interested. Registration not required.
